I'm swapping out intake manifolds, and the one going on doesn't have the extra fitting the old one did. I had one hose going from the pump to the heater core, with the other heater core going to the intake. Then there's that little 5 inch hose that also goes to the intake from the water pump. Can I block the fitting with the short hose, and just run the heater core hose to where that hose would go in the intake?

If you do away with the bypass hose (short one) then one heater hose will go to the water pump and the other to the intake manifold (on top). Block the other outlet on the front of the intake where the bypass hose used to go.
